As for the magnets, the main use is the activation of the playsets. The magnets make playset objects flip, jump, and turn lights on. I actually really like that the ponies have the magnet.
I think the reason some customizers like to remove them is that they are pretty strong magnets (you can hang your pony on the refrigerator and etc - you can even pick up baby ponies by putting a pony hoof to their rump to attract the metal tail washer!) That they are strong means you can't display G3 ponies on your computer tower or on your TV or near other electronics because they WILL make things funky. On the plus side, if that's a concern, you can actually take the magnet out of the pink plastic casing and then shove it back in so the pony won't be left with a gaping hole in her hoof.
